Whew. that's a lot of questions.
Rust is the big problem. The most common areas are the rocker panels, the spot welds along the 1/4 panels, the rear sill and the corners of the tub. Watch out for diamond plate. It's the easiest and worst way to cover up the rust. Rust on the frame is bad too. The rear spring hangers and braces are the most common.
PS and power brakes are very common additions. Saganaw gears from GMs and scouts are two popular and pretty different ways to go. Mini truck and FJ60 steering is another. Power brake options include cutting the firewall for a post 75 FJ40 booster, a chevy tracker booster or a hydroboost.
I prefer autos.The adapters are more expensive, but available from Advance Adapters and Marks Offroad. The rear driveshaft gets short with an auto. Very short with twin x-fers and an auto. If you use one of the above adapters you can keep your cruiser case, you might consider a 83+ split case, but any work. If you want you can use any GM case, but you might consider changing to a centered rear. Probably the est of those is a hybrid mini/cruiser rear, but plenty of people have put in D60s or 14 bolts. D44 would be a downgrade from cruiser.
That would be the incredibly short version of what you can do.
For instance I have a FJ55 that has been sectioned 21" with a 350/Th400/NP203 reduction box/AA adapter/cruiser case with FJ80 axle in the rear 4 linked on coils and a FJ55 axle in the front 3 linked with a panhard on coils. Doing it again I might go twin mini cases and a hybrid axle, with aussies instead of e-lockers.

and a 64 FJ45LV with a 4.5L/A343/full time case
