From my understanding the air filter system in the FJ is Toyota standard for all their trucks and SUVs. The secondary charcoal filter is to reduce vapor emissions from a freshly shut-off engine. From an EPA standpoint, the manufacturer is probably required to install it. From my standpoint, all this does is to restrict airflow even more. I think you can safely discard it. This is just my opinion, mind you. I can't prove that it is beneficial or even legal to do so. It can only provide you with more airflow which translates into more power.
